Aubameyang levelled from Matthias Ginter’s cross after 63 minutes, before netting his 10th goal of the season from Adnan Januzaj’s pass.
Darmstadt’s Aytac Sulu hit a 90th-minute equaliser to secure a draw.
Aubameyang last week set a record by becoming the first player to net in the opening six league matches of a German season.
The draw leaves Thomas Tuchel’s side four points behind leaders Bayern Munich, whom they face next Sunday.
The second-half introduction of Manchester United loanee Januzaj sparked the Dortmund comeback, but they could not hold on for a 12th win in 13 games this season.
Darmstadt, back in the Bundesliga after successive promotions, deservedly earned a point despite enjoying less than 30% of possession.
Dortmund travel to PAOK Salonika in the Europa League on Thursday, before facing Bayern.
Elsewhere, Hertha Berlin climbed to sixth after a late equaliser from Vladimir Darida earned a 1-1 draw against Eintracht Frankfurt .
